That is correct the days you are working for the diplomat employer count as days inside of Canada.
So you are fine to go ahead and apply for citizenship if counting these days gives you the right number of days.

You cannot apply for citizenship while living in the US.
You have to be permanently living in Canada and then when you have made the residency requirements you can apply.
